Use of variables in perl script for random mutagenesis [on hold]

I want to perform random mutagenesis on protein sequences. I saw the solution at Random mutagenesis with bash. I don't know how and where to put my query sequence and how to declare and use variables in the script. I tried to execute the debugged script but I'm not understanding the script.
